When Jack was reading it on the plane, he told Ben he found it in Locke's pocket. For what it's worth, Ben acted like he didn't know about it, but how would Eloise have gotten it, if Ben didn't give it to her?
Its soooooo unlike Ben to keep what he knows, and has seen, close to his vest and not tell other people! :P
Seriously though, im fairly certain Ben gave the letter to Eloise, who gave it to Jack. When Jack mentioned it was Lockes letter to Ben on the plane, why would Ben say "Oh, yea, that was the letter i found by Locke when i stopped him from killing himself, and then proceeded to kill him myself after i got certain info from him. I took it while i was cleaning up to make it look like a suicide, then i gave it to Eloise."
Not only would such an admission and the follow up questions by Jack be way to long a conversation for that final scene lol, i think character-wise its better for Ben if he lets Jack assume he was never near Locke when he died...Ben only gives up information when he feels he has to
